Parts in Red are usually molding test parts, like the Darth Vader helmet:
Parts in other colors usually comes from the Legoland Parks Model Builder shop, where the builders work to maintain and create the models in the parks. For that they used to be able to order any part in any color, but that changed quite a bit when the parks were sold to Merlin. Example of such parts are:
