I think it is just as master brick said: Because they did it in the games. But the whe have the question, why they did it in the game

I would say no aswell, you can better use the money for a new set. And just bricklink the new parts, and you can update the shuttle. It'll save you some money.

I think they wanted some variation, and just like ceroknight said, black looks better on regular clones.

Nice work, just like your other starfighter. I think this one doesn't look that smooth, maybe you can put some more tiled bricks on it. Still a good job
