LBM2 can take place before LM2. That's allowed.

If they do that the sequel might also explain why Robin and Batgirl don't show up in TLM2.

Hmmm

But they would have to explain why Gotham City wasn't attacked by Duplo aliens over the 5 years between the first invasion and the arrival of Sweet Mayhem

Considering Alfred, Batman and Harley Quinn were living in Apocalypsburg, then it's safe to assume Gotham was also destroyed.

On the opposite, if TLBM2 takes place AFTER TLM2, then that means Gotham is now part of

Spoiler

Syspocalypstar

which might be odd.

With Ninjago, at least you can say that story doesn't take place in the same universe, but TLBM is Finn's collection. Larry the Barista and Kebab Bob even showed up there

maybe the sister (duplo aliens) simply didn't ever care to play with (destroy) his Gotham display. There's so many unknown variables about the relationship between the two worlds that stuff like that doesn't really bother me.

I think you're taking this all a bit too literally.  According to Miller, all of the LEGO movies take place in the same "universe."  Ninjago included.  Gonna spoiler all this just in case.

He's a kid, playing with toys.  Apocalypseburg and the story surrounding it mostly served as a vessel to explain Finn growing up and the relationship with his sister.  But there's absolutely nothing stopping Finn from taking Batman and playing out a completely different story with him somewhere along the way.

Also, it's implied by both the directors and TLM2 that the first LEGO Batman Movie took place after the original LEGO Movie.  Actually, I think it would be a safe bet that the films will continue to be released in chronological order.

So TLBM2 will likely take place after the events of TLM2.  Queen Watevra doesn't necessarily have to appear (though I'd be surprised if she wasn't at least mentioned), but one potential difference is that his sister may be playing with him this time, so the story may have influences from her.  But again, that doesn't necessarily have to be the case either.  Just because they've learned to play together nicely doesn't mean they always have to be playing together.  Finn can go do his own stuff too.  They aren't going to limit the stories they tell in the name of canon.  It's LEGO.  The whole point is that it's up to your imagination.

Well Panda Guy, Deep Sea Diver, Blacktron fan, Fabufan, the double decker couch and people wearing Batman and Unikitty merch appear in TLNM  (Plus Luh-Lloyd and the Hot Noodle Dog stand appear in TLM and TLM2 respectively )  So those world's have to have some sorta connection, Maybe Kid (Yes that's what the character's billed as) is friends with Finn or maybe The Man Upstairs goes to Mister Liu(Jackie Chan's live action role on TLNM) to play with HIS highly sophisticated interlocking brick system now that his kids have messed his up. Then again this ramble's neither here nor their as this is TLBM2 discussion thread.

About TLBM's place in the wider LEGOverse, maybe Finn's sister just wasn't interested in the parts of the more drab Gotham City and just left it alone.

Kebab Bob also shows up in Ninjago, when Garmaddon initially attacked & the pilates  guy isn’t standing on the rubble, Bob is off to the left behind some yellow signage. Blacktron Guy was also seen in Ninjago, getting off the bus. Pretty sure there’s more. Been watching all three on repeat for awhile now leading to the Second Part. A lot of citizens show up in the others.
