I have a "stack" of two 1x2 plates connected on only one "stud". On the top-down pane (x-z), I can select both pieces and move them around.

If I put them exactly on one another, the selection only works on the top one.

Is there a way to select both? Am I missing something?

There are 4 view windows you can use to see the pieces from various viewpoints at the same time. I usually have mine set up so i can see from the top front and right or left side and the 4th window for the 3-d viewpoint. Then you can select them from a different side other than the top.

There are 3 ways:

- select one brick, hold the shift key and select an other one. MLCad creates a square around the selected bricks. No extra bricks in the square can be selected. If you use more than one view you can select bricks hidden under other bricks

- place your mouse arrow outside the wanted selection. Hold the left mouse button and move the mouse. All visible bricks in the selected square are selected.

- in the top part of the screen, you see the parts with positions, etc. You can click on a brick and use the shift or ctrl key to add more bricks to your selection.

In all cases the first brick you select will be the rotation point

Yes, so there is no way to rotate several pieces at the same time in a complex model, but I understand now that the software is not designed to work this way.

- You must build piece by piece, and flip the view when necessary (View Angle --> Top or Bottom)

- You must use a model for each "part", for exemple one for the ship and one for the base.

Regarding the different views, for the bricks below, there is no way to select them all in any view, you must use the list of parts.
