Hi. I've been using this option recently and I'm having trouble with it.

After creating the building instructions, applying global settings, creating a callout and adding a background, I block pages. I save changes to the file and generate a PDF document. When I close the studio program and re-open the file, the all settings disappear. The sequence of steps and sub models remains, however, all additional formatting settings are removed. What may be the problem?

Sadly quite a common issue with studio.

Your file is probably corrupted and saving no longer works. You can change it and do anything you want while having it open, but save is out of question.
I had this multiple times, which is why I have bazillions of versions for each file + commit often into git.

Try asking on bricklink studio forum, maybe one of the devs there can help you. If not, gg.

I have found that before closing studio, you have to exit the instruction maker portion back to the building portion, then save, then exit the program.
