I only caught the first episode of Chima and it didn't hook me. Since then I got into the minifigs and some of the sets, but I don't see where I will find time to catch up on the show. I wondered, though, does the cartoon acknowledge the minifig heads under the masks?

No. They are just normal animals.

Yeah, even in the sets, the headgear pieces aren't literally supposed to represent masks. They're just designed that way because it allows the faces to be printed with more colors and expressions than they could be otherwise.
