is the a simple program that can tell what parts you have ? not only in a set but in a collection well.

I think Rebrickable works best to keep an overview over your parts. It automatically determines which parts you have from sets and you can also add several formats from your favorite parts shopping site, like Bricklink. This is how I keep track of the parts that I purchased from there.

Take a look at BaseBrick. It is easy to use and catagorizes sets and parts very nicely.
