I have the following problem: Image Axles and beams are oriented differently (in MLCad too) and this results in crap PLI and BOM, because of the lenght indicator number. The length-number of the axle is just floating in the nihility, and it is very annoying, especially in the BOM (it's hard to tell which number corresponds to which part). Is there a way to overcome this, I don't know, a global setting in MLCAD or a different part database with the proper orientations (axles and beams oriented the same way in official Lego instructions). What version of Lpub are you using? And is the checkmark for "Use PLI orientation/size control file" (found Configuration > Preferences) checked or unchecked?
